This will happen when all connections from a given cluster are stopped.

You have to use Leviathan to interrupt connections.
Throw the axe to destroy them.
The main complication is thatyou have to destroy all connections in a single throw.
This is becausesingle connections can restore themselvesif you have not destroyed all of them in one go.
In some locations, puzzles with red connections are more difficult.
For example,you may also have to bounce the axe off of the Twilight Stone.
